After Sakuya defeats Flandre, Remilia apologizes and undoes Luna Nights. Ostensibly, this is for Remilia's own amusement, but her younger sister Flandre Scarlet disguises herself as Nitori Kawashiro and hijacks the parallel universe in revenge for Remilia using her magical jewels to create Luna Nights without permission. Sakuya Izayoi, the head maid of Gensokyo's Scarlet Devil Mansion, is sent to a parallel universe that superficially resembles the mansion, by her mistress, Remilia Scarlet.

Gold can be spent on upgrades to Sakuya's combat abilities, giving her new weapons and moves, and improve her HP and MP reserves. Like most Metroidvanias, the player can acquire gold (which is used as currency), and experience points by killing enemies. Using the patch alone for netplay is known to be very laggy. It should be noted that both versions of the game should have the same characters unlocked, neither having more than the other, as the characters on either side are not automatically unlocked just because one side has them.
